Is it possible to stop the waterfall during TX periods so that it doesn't end up with periodic horizontal smear-bars?

Short answer: no.
Longer answer: you can go to Setup > Display > TX and change the waterfall levels to high = +70 and low = +60 and nothing will be recorded on the waterfall during TX, however the waterfall will continue to run vertically.
BUT...you will still see the "noise burst" artifact unless you set your MOX or RF delay to something ridiculously long. See: viewtopic.php?f=9&t=4382
