Looking through the PowerSDR CAT command reference doc and not seeing commands to do the equivalent of right clicking on the AGC Gain button (Auto/Manual). Are there such commands? Maybe they are there and I just don't understand the wording.

The so-called version 3 CAT command reference is so hopelessly out of date. There are dozens and dozens of new commands that have been added since it was published in 2014.
The catstructs.xml file that lives in the same directory as thetis.exe is 100% up to date, but it can be hard to search and sometimes hard to derive functionality from it. You should look there, first.
It would be nice if someone sat down and created "Thetis CAT Command Reference Guide 1.0", but it's a ton of work and I'm not volunteering, having way to many projects of my own going at this time

I just tested ZZZQ and ZZZR in 21k9(rc2-b) and they do turn on/off Auto AGC for RX1 and RX2 respectively.

ZZZQ1 and ZZZQ0 tested in 21k9RC3 and work as expected to turn auto AGC gain on and off.
